I kinda felt like The Arasaka clan kept Johnny's engram pretty much as a trophy. A digital Han in Carbonite if you will.

IMHO the game depicts -unedited- engrams to be functionally identical to organic consciousnesses, making the distinction between the two kind of irrelevant. It might just be my own materialistically biased worldview, but i always though Alt meant that "Soulkiller" kills the philosophical idea...
