It's because they are marked as quest item's in the game engine defiantly and oversight that should have been fixed in 1.1 especially the Johnny Items that aren't needed to complete any quests.

Consider it a blessing this quest has no happy endings. Could have been a real gem.

In vanilla maybe but with a few mods, I think it works very well and games without it feel lesser.
