I just unlocked the new zone and Roach still carries around the griffin's head on its left side. Is this is a bug or something?

How is it a bug? You simply haven't removed the head from your 'Trophy' slot in the inventory. You can also sell off your trophies.

I still have it as well. The inventory menu says to turn it in for a reward. Is there a certain place to turn it in, or does that just mean you can sell it?

I think by turn it in it just means show it to whoever gave you the contract.

How do you get the bonuses, just by having them in your inventory?

You need to add the trophy from your inventory into 'Trophy' slot to activate the bonuses. You will then see the trophy on attached to Roach's side.
