Careful when making more, you can't sell, drop or disassemble them, and you also can't place them in your stash. But they DO take from your weight allowance. It might be better to save before upgrading, and if you don't get mod slots, reload your save.
It's probably dumb question but what you mean, you " upgraded them to legendary."? Did you crafted multiple epic and it randomly dropped legendary at one point or is there a different way?
You get the glasses at Rare i believe and aslong as you get the corresponding perks in the Tech tree that allow you to craft epic and legendary gear you can upgrade the glasses from rare to epic quality then epic to legendary
But why would you do that? Its better for them to be rare so upgrading them costs less materials?
Upgrading Johnny's gear as of now is sort of not working correctly we all think as upgrading say from rare to epic should consume the rare item to make the epic but it doesnt and thank god in away it doesn't as the picture shows you can get a very bad "upgrade" out of it, the down side as mentioned is you cant dismantle, store, drop or sell any of Johnny's gear so you can potentially be stuck with numerous copies of each piece in your inventory trying to get a good roll.
Honestly his attire aint worth the hassle until its all fixed

Lol yeah i ended up with something like 5 copies of his trousers, glasses and jacket each an couldn't do anything with them an each individual piece taking up my weight so now i dont touch Johnny's attire at all and wont until they have brought out some patch addressing the numerous problems with it and crafting in general hopefully.
Tbh all that needs sorted with his attire is to make sure the old piece is consumed when upgrading same as iconic weapons and the option to put them in storage aswell as taking out the randomness of the rolls, its iconic there should be zero randomness to anything about it imo
