It seems that if you try to meditate and it says that you can't do it right now the potion's still refill. TBH i'm not sure if this happened after 1.04 patch or just because i noticed it later in the game.
It depends on a quest. Some of them block the option to meditate but in such case if you enter meditation panel it will refill your alchemy items, it's by design.
