But V being an AI is in every ending, Alt copies you, removes Johnny and puts her back in her old brain.I mean, this literally is one ending in the main game and it is explained quite clearly that your body is now only suitable for Johnny's brain and V will die within 6 months if they choose this.
Also there is the philisophical issue, which people have debated in this ending, which is that that is no longer V, as V will die and be essentially replaced with an AI operating as V.
From what I know, the Relic is a "one use" item and is unique (Araska only built one). Plus if the relic can make Vs body 'Johnny ready' in a few days surely it can make Vs body 'V ready' within 6 months if Vs engram is put on the chip?

As koalahugs already said, there's numerous shards in the game stating that all previous attempts at using the relic have resulted in the host body dying due to the body rejecting the engram. Possibly Alt could solve this issue, being a highly advanced AI, given enough time, but she could only do what she did because she was connected to mikoshi, what is she going to suggest, send Johnny back into V's body and hunker down inside Mikoshi for and indeterminate amount of time whilst Alt figures a way to make engram transfer work without a host body rejecting it? Even if this were somehow feasible, why would she want to do it? Alt only helps V at all because some part of her original self feels a connection to Johnny. The main story is bad, for some reason the brain is being altered genetically, which.. well memories don't have shit to do with the genetic code, nor does most of the brain structure. that after being shot it is trying to repair the brain with what is on the relic? sure, is what the advanced prototype relic is meant to do.
the genetic stuff only makes sense in a "how do we make this terminal" hole the writers found in the plot.
