I think there should be a ship here lol.

It's in Novigrad on the beach near the "Big Bridge".

and also, there are invisible stairs nearby the ship.
oh, and a flying chair too in the area XD

On my first walkthrough I've this issue too, which is quite annoying.
I've restarted a new game and when I came in Novigrad, the boat was here on my second game.

Hopefully, the New Game Plus will allow us to use the save of our first game and fix these kinds of bugs.
Did the 1.07 fix this for you by the way ? On my first game the boat is still missing.
