ScriptMerger's Kdiff3 doing 2-way instead of 3-way merges on dlc files.

Been having this issue where upon merging one of my mods with another mod (ex: https://www.nexusmods.com/witcher3/mods/2863 with https://www.nexusmods.com/witcher3/mods/1265) that changes the same dlc xml files, script merger does only a 2-way compare/merge between the 2 mods' dlc files without using the vanilla xml file as reference, which obviously isn't what it should be doing and won't automerge. Doesn't happen with the base game's conflicting files, with those it does a 3-way compare which you'd expect it to and merges automatically. Problem only seems to happen with the dlc ones.

I have no idea why this is happening, the folder structure for all these mods when unpacked seems the same. I use modkitchen to pack/build my mods. If I launch kdiff3 on its own it can do a 3-way compare/merge between vanilla and those 2 conflicting mod files automatically just fine.
