So. In the Panam-ending, I obtained 3 pieces of legendary clothing near the end of the story. When I ended the credits, and started over from last check point, it was all gone. And, my aldercaldo jacket from earlier in the mission had changed. Why? And what do I do?

It's weird, but you only get to keep specific items from the endings. Going with Rogue only lets you keep her pistol "Pride" (but not her rifle "Prejudice"), going with Panam only lets you keep the nomad jacket, and all the endings let you keep Adam Smasher's access card for his armory on the Ebinique.
