Ok so if the relic is designed to overwrite the body to fit the installed engram why cant it be programmed by Alt to re-overwrite for the V engram now installed on the chip?

Is this bad storytelling on CDPR's part or something they plan to address in future DLC?

I dunno, it's quite possible that Alt reprogramming the biochip in V's head isn't something that's doable for her. Alt has a lot of power in the digital realm that's for sure, but we don't really know how good her reach into the actual physical world is. Sure she can wreak havoc on 'simple' devices that are connected to a sub-net, like overloading machines and stuff like that. The biochip is a different animal though. It's physically altering V's neural pathways to be favourable to the engram and Alt might not have the ability to alter the physical parts of the biochip that do that, even though she can use the pre-existing physical parts of the chip to transfer an engram's data to V's body.

Even with the blueprints etc Alt may not have access to the equipment in the physical realm that can create a bootleg version of the biochip that is capable of rewriting the neural pathways to be favourable to V. Even if she did, she may need to have a complete map of V's neural pathways prior to being injected with Johnny's engram and getting his/her neural pathways rewired by the biochip. It's likely that nobody has a copy of the neural pathway data for V since she never got hit with soulkiller pre-Johnny, and the biochip is said to be a device that only writes data. The biochip wouldn't have a copy of V's neural pathways stored on it, it would only have what it needed to store an engram on it and rewire the pathways to be compatible with that.

They're not giving a reason, overal it's not the best writing.
1) Nanomachines/Nanites is a bit of Space-Magic (just like teleporting). Meaning they don't need to explain why they can rewrite the brain.
2) They've established that via Space-Magic you can rewrite the brain, then why don't they explain how it doesn't work there?

You can find enough explanations for it, as Barbeerian does, but hey saddly didn't name any.

It's not not good wroting, it's downright bad writing and something that has never really happened in cp2077 before..

Did t they read the chromebooks from R. Talsorian games? Chromebook 2 is especially interesting when it comes to DNA and modifications.
 
I think what people here missing are conditions upon relic is activated. At the end body was pretty much Johnnys, so you have reprogram the whole chip, force it to trigger before Arasaka's elite unit arrives

The chip. Itself seems to be a pretty simple concept. It reconfigurates the neural nets based on the thought patters, emotions and memories of the engram stored on it.

When alt saw that the are problems, she could have informed both V and Johnny that she is only able to copy the status quo. This would stop the chip at the cost of some of V but Johnny would survive the process.
If you got on buddy level with Johnny, it would have been tolerable. The price to pay for survival. But I guess Keanu Reaves was too expensive for add-ons.

V was special among special and she had to die, but not fully as Viktor explains it that if deshawns caliber were to be bigger there would be no saving. And as alt said no one knew extent of changes V body underwent
