So what is the biggest story deviation that you've noticed and were like "WTF?" while playing?
As for me there were two points:

1. When I realized that Geralt and Yennifer were parts of the Wild Hunt once (according to the game plot). I never recall anything like that from the book or miscellaneous stories told by Snapkowski. I mean why would it be told due to it has the least impact on the story told in W3WH anyway.

2. The game opened my eyes when I realized that Yen's problem was Geralt's wish from the prehistoric tale about the genie hunt. Like seriously I never thought about it the way game puts it. And it explains hell of a lot.

I just finished the game and it is marvellous. I just want to clear all the misunderstandings for people (and me included :D) who are immersed into the story of Geralt.

The thing with Geralt and Yennefer and the Wild Hunt is part of the story of the first two games, thus it's kind of important.

It may be important but sadly, third game doesn't really do anything with this fact when confrontation with Wild Hunt happens.

Yen and Geralt are part of die Wilde Jagd after the end of the book canon. They are stormed by the cosplayers on their island. The King Cosplayer takes Yen and wants to use her to find Ciri. Geralt gives his freedom for hers and becomes a part of the Cosplayer brigade. IRC.

Because they were just a bait for Ciri.

Out of curiosity: how many books did you read?

Actually the game doesn't explain anything here that wasn't explained in much more depth in the books before....

That being said, the Last Wish questline is probaly my personal favorite of the whole game. It features really good chemistry between Geralt and Yen. CDPR nailed their relationsship and characters in that one, at least within the boundaries of storytelling means in a (cutscene based) video game. :)

@Scholdarr.452 I believe I read six books (from Elven Blood to Storm Season) recently. And I used to read all the short stories a certain while ago. All the stuff about Geralt and Yen 's romance start might just have slipped through my attention. That is also why am I so surprised about this being part of Wild Hunt stuff
