Got the same problem. My smart guns couldn't do any damage. 90% of bullets got deflected. It was in some side quest where I had to infiltrate someting. Thought it was because of some cyberwear or so...
Now, some quests later this never happened again. Probably just a bug which was fixed after quitting the game...

Pay attention if the enemy "glitches" as a glitch effect, when you shoot them. Some enemies have a dodge chance and skills to make it hard to hit them with bullets. I believe you can emp or do a quick hack that turn off their implants and dodge chance.
Now that you mention, they have red color matrix effect on them. I'm using slow time cyberware so can't quick hack them. Smart weapon supposedly good against quick enemy, now they can even deflect or dodge bullet, then what is the point?
