There are other threads that speak of this. She disappears from the game world until you fight the Wild Hunt at Kaer Morhen...then again at Skellige on the ship.."Well" is all she says...

Noticed that too, I've just sent a message to mod @ReptilePZ about that.
Oh don't worry she's decorating the house in Kovir, picking out furnitures, planting flowers around the house and such for you. You'll be able to talk to her in Novigrad once more when she's returned but keep in mind she doesn't have much time and if you miss the opportunity you might not be able to complete the statuette quests because she's in some hypnosis when you reach Skellige and can only reply with "Well?" to anything you might be trying to say or do.
Well if she left by boat, how long does it take to reach Kovir from Novigrad? it's about 400-500 miles.

Well no KM is almost double the direct distance. But the fact is Gerald does not go directly from Novigrad to KM after the goodbye. He does all sorts of stuff in between.
But she does teleport, at least the game hints to that. Basically what's implied is Yen contacting here (in the other non romance path) via Megascope and her just popping up.
This is the most likely explanation for sure.
I didn't read the books, but I played all three Witcher games, and I find Triss more deserving of my love. Yen seems to kind of love me but Triss clearly makes an effort. She cared to me so much in Witcher 2, I feel like I owe her more than "let's be friends".Why do you people pick Triss? Yen is Geralt's soulmate.
So it was the other way around, Kovir and Novigrad are pretty much at the same distance to Kaer Morhen and Kovir seems pretty close to Novigrad so going there with a boat shouldn't be a problem thus she should still reach KM before the player because in most cases if Geralt helped her in Novigrad he still has some stuff to deal and travels between Novigrad and Velen, even maybe to Skellige while Triss can only go to Kovir for a few meetings about her new job and house.
The game never gave me the feeling that sorceresses can teleport between long distances so I think teleporting in this case is out of the table.(don't know for sure) Also on the road Triss should be faster on horseback since she doesn't wear a heavy armor/carry swords and she's probably half the weight of Geralt and it could help with the long distances on horseback. But well I'll stick with my imagination lol
I assumed Yen for instance travels via teleportation during the game for sure. And are they not usually shown disappearing through a portal, only just to, if what you said is indeed the case, ... reappear somewhere relatively close and go on on horseback or somesuch?
As an example Yen comes to Velen from Vizima to get Geralt on horseback or when we go from Novigrad to Skellige Yen/Triss/Philippa all gets on the ship with us. If they could travel long distances why bother getting on the ship with us for a long journey? They could go there beforehand and make some preparations before we arrive. I always thought without a doubt when they teleported before or after quests it was always between short distances such as Keira teleports from the cave to her hunt, or Triss teleports after Menge quest to the house she lives or Yen after the quests in Skellige teleports back to the room she stays. I don't remember any specific indication that sorceresses can teleport long distances I think it's beyond their powers.
