So apparently the cause for unkillable enemies is Legendary quickhack called CRIPPLE MOVEMENT!
Fix: UNEQUIP CRIPPLE MOVEMENT
So far for me is has prevented the unkillable enemies. I had no issues with getting one-shot, so can't be sure if it also solved that.
