I'm pretty certain it's a thinly veiled reference to Metal Gear Solid, it being a stealth espionage and the obvious connections that the game has to Kojima and his work.

I thought it represented a (vision of) liberty that Songbird, Reed, Alex, and possibly V and the whole NUSA were looking for.
In the end, the name is Phantom Liberty and not Phantom's Liberty - a generic idea rather than the liberty of a single "phantom".
I'm just taking this one at face value; phantom liberty = the spectre of freedom, the illusion of being free from the control of outside entities.
Yea I'm pretty sure it's just a play on "Phantom Limb"....A spectre of something that used to be. Liberty is alluding to the more political undertones of the expansion and the New USA...Freedom and liberty and all that.
Or a deeper philosophical statement that liberty is a phantom, an illusion. There will always be someone pulling the strings, from a local bully to a government looking after the friends who got them there and paying back favours.
