After finishing the game some areas are ...
abandoned. I noticed Kaer Muire and Marlin Coast are completely empty. There might be more. Is it because Blueboy Lugos and Queen's son are out of favor. They left the islands with their people? I think this is stupid. The map still shows the artisans are there too but there is nobody of course. Is there a mod to repopulate these ghost towns?

It's intentional, as far as I know. TW3 is not really an "open world game" in the "play forever" sense as Minecraft, Elder Scrolls, or GTA. Nor is it an NG+++etc.++ game like Dark Souls. It's more or less designed as a conclusive story. It seems that much of the data for the "world" relies on the main quest being in certain stages. When the MQ is concluded, that data must be unloaded to avoid errors.

While the world is definitely expansive, it's not truly a "sandbox" experience. Yes, you can poke around the world after the MQ is resolved...but it will simply be the "base world" with most of the story and quest elements removed for data cohesion.
